[Click] using RatedSource to send packets

I'd do a RatedSource -> UDPIPEncap -> EtherEncap

You probably forgot the EtherEncap part, as the NetFPGA is expecting ethernet packets and unless you add them explicitly, Click won't add the ethernet header for you.
