I don't know what you mean here, per connection? Like per end-to-end flow?

Our papers and my thesis have all shown multiple configurations with
multiple queues per output interface.

Yes, both through packet annotations and otherwise. Check out
elements/aqm/red.cc, which reads an integer length from
elements/standard/storage.hh (Queue, etc.)
