Hi Susan, You need to run click-align specifically, like this: click-align ../conf/test.click | ./click So you'll have to build and install click-align as well. There is no "--enable-tools" option to ./configure -- the tools are always built. Why did you think you needed that option? Was there a mistake in README or something? Eddie
